It will but as long as the files are 90% php they wont slow to much it sounds like they are going to be a VERY small amount of php which should not affect the site at all...

It would still slow it a little...but not much

Using .htaccess is a bad idea to start with - it should only ever be a last resort - ie you use it if you don't have access to the server config file.
